Oh man.. hm..
I think a lot of them are just the childhood games I played with my sister when I was young. My friend recently brought in Kirby Airride to school and we've been playing that, I forgot how much I really loved that game and how much it makes me happy to play it.
Another one that really got me was The World Ends With You, I really connected with that game and think strongly of it.

Super Mario World 3, Twisted Metal, Super Mario RPG, Yoshi's Island, Final Fantasy II, Final Fantasy VII, Pokemon Red/Blue through Gold/Silver, Street Fighter I and II, Super Metroid, The Legend of Zelda: A Link to the Past, Mario Kart.
When I think of years long gone, these are the games that define them.
It is perfectly acceptable to fear and admire a being you could not possibly understand.

This. Games from way, way back that seemed super important back then. I don't even play games anymore, but I get the urge to download a rom of some of these every now and then.

Considering my alter-ego came from this, it's pretty easy to say it's the only game that is "part of my soul". No matter what I do or where I go, she'll be there with me.

There's nothing zen about it, it's all about the booty. And the flowers. And the chopping billions of logs because that fucking asshole house guy won't get his own why the hell do I have to provide materials your yard is full of them let me give you money for them

FUCKING ODDWORLD. Those games are so GODDAMN hard. Brilliant, though.
I realized that Xenogears is strangely part of me; strange because I feel like I didn't spend nearly as much time with it as any singular game on the SNES.
Also, Double Dash!! and MK 64 are closer to my heart than I realized. I literally cried when I was playing 8 and did their 64 Rainbow Road for the first time.
I still nearly cry every time. That music.
Also, as far as I'm concerned, I live in the world of Secret of Mana and I just visit here.

The five 3-D console Zeldas, RE4, Pokemon Sapphire, Painkiller, Psychonauts, Super Mario Sunshine, Soul Calibur II, Super Smash Bros. (all but the original, never played it really,) The Chzo Mythos games, Prince of Persia: Sands of Time, that one Gameboy TMNT game, Shovel Knight, and plenty of others.

Windwaker i.e my favourite game. Ocarina of time because my dumb child self was absorbed by the atmosphere. Super Mario Sunshine. Shaolin. And sure I'll vouch for FIFA Premier League Stars too. Even if the nostalgia lies in the fact the game was almost broken.
