So, I'm not really into anime, but I've been watching it recently because my friend and I are trading TV places with him watching Breaking Bad and me watching... I don't even. Something I've noticed in these endeavors is that it seems if a guy has short brown hair, every girl wants him. I mean, ALL of the girls. Even if it defines the laws of reason. Is this thing... a thing? Is this a cliche or something that nobody else really cared to notice? It's starting to bother me.

It's called harem, and yes, it's a whole subgenre. The worst is Infinite Stratos, that main character is painfully clueless. The best is Haganai, the MC is purposefully clueless so he dosen't break up the group. Everyone knows it and the feelings are split, if not polarized. Some hate the overt fanservice and Plot, capital P. Others love the feelings of moe and awkwardness that comes with a hot springs episode where the MC wanders into the women's bath, one girl spots him, he gets an eyefull of Plot, then they hide from the others. (Seriously, 77% of harem anime will have that very thing happen, word for word. Hell, Minami-ke had that and it's a slice of life.)
I'm in the latter group. I spend so much time reading Machiavelli and Byron, mindless fun and 2d titties are just fine sometimes. Just don't expect too much substance.

I know what harem is, the thing I'm stuck on is the short brown hair. Why is it always short brown hair? What is it about short brown hair that the Japanese love so much?! I have short brown hair and I'm helpless when it comes to relationships of any kind!

There's like a thousand more things that you should be confused about in Anime rather than hair colour.
When it comes to the Japanese, blonde/red hair is unnatural, so they're stuck with pretty much combinations of various dark hair. Short is the way to go for most of the boy characters. So I'd say it's a pretty big chance to be this way. Do notice that an american in Anime is 95% blonde-haired and with blue eyes.
Btw. I wouldn't recommend getting into anime through harem, there are many intellectual series that make you feel like you're watching a great sci-fi/fantasy TV Show rather than senseless 'everyone loves clueless main character', this is like the soap opera of anime.

I might have made this unclear, I'm no watching harem, it's just that short brown hair seemed like the ultimate turn-on for all of the goyls, and no other hair color would do. I'm watching Welcome to the NHK.

There is plenty of anime that is heavily cliched. There is also plenty of anime that is incredibly written with interesting characters and premises. Similar to.... you know..... all media.....
I've never particularly noticed brown hair being attractive as a cliche in anime. However, that's not the sort of thing that I'm apt to notice.
